Guitar intonation is correct, but octaves are off?

Just yesterday I got my guitar tuned up at Guitar Center, and it plays great.

However, I’m having some tuning problems.

The guitar is in tune, and the 12th fret harmonic and fretted note are the same, and every note i play, no matter where it is on the fretboard, is exactly in tune. So the intonation is correct.

However, when I play an octave, say, a G on the 3rd string and a G on the 1st, the tuning sounds completely off.

The 6th and 4th strings, as well as the 5th and 3rd strings sound perfect, but the 4th and 2nd are off, and 3rd and 1st.

So do I need the intonation adjusted again on the 2nd and 1st strings? All the notes are in tune, including above the 12th fret, except octaves (which are all along the neck)

Welcome to the world of even tempering! A 12-tone even tempered scale is a compromise and some of the intervals will naturally sound better than others. It’s not uncommon to have to do minor tweaking between songs if, for example, you go from playing a song in the key of C to playing one in D.

You should always make sure that your guitar is in tune for the key you’re about to play in. When I’m playing in D, I always make sure that the 4th and 2nd strings are dead on. I pull a 12th fret harmonic on the 4th string and make sure it’s dead on with 2nd string, 3rd fret. Then I know the guitar will be in proper tune (for that song).
